The crossover comic is not following events after DC's "He-Man the Eternity War" saga (2014-2016), and doesn't seem to be set in the Rebirth-universe.
It appears to be its own standalone story, much like the Batman/TMNT crossover story was (also illustrated by Freddie E. Williams II)
During 2016 SDCC's panel for DC Comics Classic Crossovers - Rob David and Freddie E Williams II stated that these would be the versions of the characters first seen in the classic 80s cartoons; though judging from some preview art that was shown, atleast the He-Man characters are potrayed with designs taking cues from the 2002 version and vintage 80s and possibly some mixed elements.
